Am I seeing correctly?

If you dock at any Mooshu area, there's a chance you might see a Skull Island ship that appears smooth (or that's what I think it is, but that doesn't matter) that has a flag that I think is a Ravenwood flag from Wizard101.

And if you don't know, Ravenwood is the area of where the schools are.

It has a red background, and yellow banners, one above the middle and one below the middle. Then there's a little bit of brown and green in the center, which I'm assuming is the grandfather tree who stands in the middle of Ravenwood, Bartelby. Although I might not be right, I think it would be pretty cool if it was.

Can you tell us exactly where in MooShu you've seen this? And is it always there? I don't recall ever seeing this ship, is it new?

I'm not sure, but I think you're referring to rather common sight in the spiral.
At any dock, on any world if you look out into the sky way you will frequently see flat, textureless ships sailing around the skyway. These are just background decoration so that the skyway does not look empty when you're on land. If you look closely, it's just a plain, nondescript wooden pirate ship. It always has the same flag, and I'm pretty sure always sails in the same direction.

I'm pretty sure you're just seeing one of these ships, if you are, then it will disappear as soon as you actually launch your own ship and entre the skyway.
